Barneston sits on the site of one of the largest 19th-century Otoe villages, including a former agency and trading post, and was later platted in 1884 when the Marysville and Blue Valley Railroad reached the site. The village is named for early settler Francis M. Barnes. A former Otoe Mission School building still stands in the village today.

A small Blue River village built on the former Otoe-Missouria reservation, with a still-standing Indian Mission School building.
